This can be illustrated with a simple thought experiment. Imagine we have two populations, A and B, with corresponding Y-chromosome haplogroups. The two populations trade women with each other, causing a mutual gene flow, but no haplogroup flow. Imagine there is also a remote island Ax that was colonized by the A population 15k years ago, but since then it was forgotten and there have been no contacts. An ignorant person, looking at haplogroups only, would conclude that A and Ax are more related to each other than A and B, ignoring all the genetic divergence that happened over the span of 15k years. Someone less ignorant would use a measure of genetic distance like Fst and conclude that actually A and B are closer to each other simply because they have more common genes.
